Wooden deck for the Big Mo.

I am planning to start my 1/350 USS Missouri. I have a number of aftermarkets with me. My question is should I paint the deck before attaching my Pontos deck? Will if improve the adhesion?

Generally, paint does not adhere to plastic as well as a good glue joint, so put down the deck on unpainted surface.

But, on some kits, the wooden deck does not cover 100% of the deck area- some plastic areas do show through on those.  Mask off deck so only those areas that need paint get painted.  The glue bond areas should be unpainted.
