I imagine if the clear part has been Future dipped, you'd have to sand the mating surface before you used the Sharpie? this is the first I've heard of using the thin glue for clear parts, so I'm all ears On this one.
BlackSheepTwoOneFour I use Testors Clear Parts Cement & Window Maker. (Item #3515)

Mostly, I use this stuff too. On occasion, I will use Elmer's White Glue. I just learned a trick for Tamiya Extra Thin from another modler on another forum. Run the edge of a clear part you want to glue onto a fuselage with a black Sharpie marker. Then wick the Extra Thin between the bottom of the clear part and the fuselage and the Sharpie will turn the extra thin black without losing any of its properties.
Amazing!
Retired and living the dream!
I'm fond of Gator's Grip new thin formula.

(it's half way down the page) (the original is fine too)
Same stuff I use
Too many models to build, not enough time in a lifetime!!
Good old Tamiya extra thin cement will work if you're careful. Apply it to the canopy frame edges, and keep it away from the actual window.
I know that the "white" glues are best to use for canopies since they dry clear and don't fog the plastic. However, I have always found the bond to be fairly weak. The helicopter I am building has a lot of "glass" and there will be a lot of repetitive masking making me worry about the bond of the canopies with the frame.
I currently use Microscale's Micro Kristal Klear but wondering if something else out there will give me a stronger bond?
Thanks,
