I normally paint them from the inside using clear colours.

Removing glue I think you will have to sand it off using multiple grits of sandpaper, going from rough to super-fine. Doesn't happen when you use white glue for the clear parts.

When you can,Paint both sides.I have tried many differant ways ,and always get the best results from a calm hand and a sharp brush.Sometimes when I screw up a
glass i'll just cut it out.Of corse that can work on some side glass but on the front if the paint you are using etches the plastic you probably gota go with the sanding and rubing
I've cut glass out for easier visual access if there is something to look at .
Have fun

depending on the color your trying to paint, Im assumeing were talking clear colors, Ive had alot of luck using food dye and future as described on swanny's web site of course your colors are kinda limited to the colors food dye comes in and what colors you can mix. Ive never tried to use clear paints so I dont know what would work better but since Ive only ever tried to simulate clear green and clear yellow, colors readily available from McCormiks foods, Ive never had tp try anything else as Im satisfied with the results I get.

I've found tamiya's line of acrylic clear paints works nice for glass. I like to paint the glass from the inside...for example on a huey you have the tinted glass in the ceiling panels...Always use clear glue when gluing glass like elmer's or model master makes a clear white glue for glass. You can also make small replacement windows with the model master clear glue....
The nice thing when painting with acrylics is you can always wipe off excess paints in unwanted areas...It's tougher with enamels...

Glue on canopy sounds like aftermarket city for you...or else you can sand it off and polish as mentioned above...

Tamiya clear acrylic is the way to go you got colors like clear blue clear green(for most helicopter top windows) clear red clear yellow and smoke grey (for helicopters like the OH-6 series of helicopters like the MH-6 and the MD-500).
