Do any of you know how to make realistic stained glass windows for a church?

I would use clear plastic packaging and markers with a fine tipped black Sharpie as the leaded joints.

I came across a page on the Woodland Scenics site that describes doing this with paints and markers, although not in very much detail:

I also found a Youtube vid where a guy describes how he does this using a product called Liquid Rainbow:

Try your local Art shop I've seen some mini kits there 

Alternatively, Google Stained Glass windows & print to size on transparencies.

Googling "diorama stained glass windows" will get you info more specific to model building.

Unless you plan on lighting it from behind to glow like church, just say 3 Hail Marys and simply use printed paper from an inkjet image and maybe seal it or put shiney tape over it.  In fact that would glow with a light behind it as well.
