Lindberg has a kit for the Monitor and Merrimac (Virginia) but the two are not in scale with each other.

Squadron.com has had the Hunley and I believe torpedo boat David.

 Try Cottage Industrys http://cottage-industry-models.com/   The Civil War is their specialty. Also Ships In Scale frequently has articles by Civil War modeler Ed Parent. The articles include drawings and usually photos/paintings of the ship or boat he's building. He has done several iron-clad riverboats such as the U.S.S. Cairo.
