I have this problem once in awhile, so here's my method.
I leave off the flight deck, allowing my access to the interior of the hull. Get your base together first, figure out your location, etc.
Starting at the bow, put a heavy bead of CA along the inside of the hull, and apply some kicker to set it. Then, with pressure on the hull, simply hard-glue it to the base, using pressure to remove the warp. Eventually, the tension on the hull will decrease as the temperature variations cause the plastic to adjust to the new tension you've put on it.
Then add your flight deck and build as usual.
