If you still find dust in the canopy even after it's all closed up, sometimes it works to find a hole somewhere (wheel well, etc.) and blow the air through it.  If the airflow can reach the window area in some way, it can possibly dislodge the particles.

Doesn't always work, but it's always worth trying.

Great idea!  I sure have had my share of dusty canopies and windshields!  I often use my airbrush with no paint or thinner to dust off old models, sounds great for cleaning them BEFORE closing up areas too.

Canopy Dust

It you're like me, you take pains to mask of a canopy. Fit in there nicely. Then, run the extra thin tamiya along the seam to lock it in place. As a last step, you peel the tape away and..arggh. Dust on the inside!

I found blasting out the cockpit as well as the inside of the canopy, before attaching it, with compressor air makes a difference. Something I never really thought of before, as dust does build up a lot inside the cockpit along the way.
