Unfortunately, I know of no way to completely avoid this problem. However, in the past I've minimized the "damage" by applying tape on the raised lines as close to the seam as possible. This helps protect the lines and lessen the amount that gets sanded and erased.
To fix/replace the lost panel line, either do as tho9900 said (or a variation of it), or use stretched sprue. I'm lazy and unable/unwilling to do either
, so what I've done in the past is preshade my panel lines, including the area that's sanded away. It does a pretty good job of hiding the lost line, unless one looks very close.
