It seems that with having a clearcoat over flats for decals and then sealing the decals with more clearcoat that this would result in paint buildup when applying a wash to get into the recessed details. Does this significantly fill in recessed detail? Any opinions?

The buildup you're talking about is probably less than 0.1 mm.  Even after a HEAVY application of Future, I never had an issue with pin washes.

Clear coats, whether gloss or flats, do not tend to obscure fine detail nearly as much as color coats.  So it generally is not that much of a problem.
