How do i go about sealing decals down on model cars or when i want them to look like they are "painted " on .

i mostly use dupli-color auto paint, should i put the decals on after i put clear and rub, polish, wax or before all that .

I use MicroSol on all my decals. It thins and softens them and gives them a "Painted On" appearance. There are other products that to the same thing. Solvaset comes to mind but I've never used it.

Decals need to go on a smooth surface or you will get silvering from air trapped underneath. If your paint is glossy I'd do the decals and then the clear coat, otherwise I'd put down a clear coat, do the decals, and then more clear coat. If the decals are on top of the clear coat they will have a different appearance than the rest of the surface. Also, if you start rubbing and buffing on them they will tear.
