If it's gloss LAQUER (check the can / bottle) I'd wait at least 24 hours before spraying it over anything. 48 hours would be better. Laquers can be pretty aggressive and can dissolve the underlying paint. Also your first couple of coats should be very, very thin. More a mist than anything else. Allow them to dry thoroughly between coats and they will provide a barrier between the laquer and the paint underneath.

I seldom have anything except clear parts on a model that aren't painted, but to answer your question I guess it would depend on the look that you are trying to get. I'd try it on some scrap first to see what it is going to look like when it cures. The areas that have been clear coated will probably have a different appearance from areas that aren't so really you are the only one that can make that decision.
