Shep Paine's book on making dios (by Kalmbach Publishing and can be ordered from this website) has a nice section on box dioramas. He goes into lighting and wiring of subjects as well as display ideas.
Maybe a piece of glass in the front with some clear sprayed on it will "fuzz" the glass enough to give the perception of murky water. (experiment). On the other hand, some of the real deep wrecks I've seen photos of, the water looks realtively clear. The surface teathers of ROV's would make a nice way to suspend the vehicles at differnt levels.
I did see a diorama of a zeroe on the bottom of the ocean and it looked pretty good. Even had a shark swimming close by. Water on a reef is pretty clear and since it is a diorama I'm sure spectators are pretty forgiving.
