I'm not sure how anyone can answer your first question without writing a small book. Good references, attention to detail, superb craftsmanship, a flawless finish.....These are the steps that need to be taken to produce a realistic looking model...of any sort. There are several good "How to" books on the market, full of all manner of techniques to help you make beautiful looking models. Kalmbach Publishing, listed at the bottom of the index on the left side of this page, have several books on modeling techniques.
If you are looking towards producing a realistic looking model, you won't find the answer in a paint pen. In the long run, paint pens are little more than a convenience, not a serious tool of a experienced modeler.

If the lines are panel lines, such as around the doors, hood, and trunk, it will look more realistic if they are left. Take a look at a real car and you can see that the lines around the doors are always visible and they are always black (or dark gray) because they are in shadow.

You can remove the lines, but unless you take your time and do it right the model will look worse. If they are raised lines sand them off. Use a small wooden block and put your sandpaper over it. That will help keep the sanding even. If they are sunken lines, here is a link to a good article: http://www.swannysmodels.com/Seams.html The article pertains to repairing seams on aircraft, but the idea is the same.

As to painting the body, sure you can. I never leave anything the same color as it came out of the box. You will need to paint it before assembly or spend a lot of time masking areas you don't want to get painted. I'd also recommend that you use either a spray can or airbrush. That will look much better than if you used a brush.
