You have hit upon my number one gripe about kit instructions: Using precisions terminology (jargon) imprecisely.
Mixing directional words is a recipe for disaster. Instructions ought never use both "right" and "starboard" for directions.
In English, "right" could mean "correct," or "to return to normal," even "an inalienable ability." "Starboard" generally will neatly be Steurbord in German, Stuurboord in Dutch, even estribor in Spanish.
Sorry, it's a particular gripe of mine. That, and dumping the technical writing off on people who have no idea what they are writing about (see writers of Pontos instructions). My 24 years in the US Navy, and a lifetime submerged in precision terminology, does not help in the slightest (neither does being a bit of a polyglot).

The removed bits may need shimming with thin cardstock plastic to replace the material lost to the teeth of the saw.
An alternative might be to use a scribing tool and lots, and lots, and lots of patinece to sever the mis-placed parts, by cutting around, and around, and around, in endless shallow cuts.
Now, Tamiya is a pretty customer-forward company, it might be, that if you ask them, they will send you replacement sprues of the offending parts. That would allow you to just chop the offending parts off, and sand the hull smooth again, and replace with the correct parts.
There are many ways to get to the same end point.
